В Magento 2 используется постобработка файлов с генерацией дополнительных классов Factory, Proxy и т.д. с использованием Reflection Api и токенов.

Так как закрытые файлы невозможно разобрать этими способами, используется предварительная компиляция данных. Для ее работы необходимо изменить два класса, что и делает базовый модуль ioncube.
